#1: Any frame ailignment prep required before installing subframe connectors?

I have a '69 Mustang that I recently had to replace the driver side
floorpan. With the uni-body design, it occured to me that some flex
probably occured when the old pan was cut out. If I weld in subframe
connectors and the frame is not perfectly square, will I be doing more
harm than good?
